Downloading

For convenience, you can use the update_mri_ports script to automatically download the ports and add them to your tree.

The mritools metaport

Description: Metaport for installing multiple MRI programs with a single command. Just run port install mritools to install all of your MRI software. Run man mritools after installing for further instructions.
WEB: http://www.neuro.mcw.edu/Ports/
Port status: Alpha.

AFNI

Description: Analysis of Functional Neuro Imaging
WEB: http://afni.nimh.nih.gov
Port status: Committed.
Notes: Type "man afni" after port installation for instructions on configuring your shell environment. Time stamps reported by AFNI (e.g. AFNI_2006_06_30_1332) are *NOT* updated with every revision of the source code, and hence might not change with every port update. This has been a source of confusion for some users. The port version reflects the actual date of the most recent port update, so don't be surprised if AFNI reports an older version than the port you have installed.

The afni-2008.04.28.1304 now builds and runs on Leopard. This port uses the MacPorts Open-Motif 2.3.0 libraries, rather than the 2.2.3 static libraries included in the previous ports.

Important: The openmotif 2.3 port must be built with Xcode 2.4 or later to avoid display problems in AFNI.

Caret

Description: Computerized Anatomical Reconstruction and Editing Toolkit
WEB: http://brainvis.wustl.edu/caret/
Port status: Alpha
Notes: This port simply confirms the installation of prerequisite software, and installs caret from the binary distribution for OS X. To install this port, you must manually download caret_distribution.v5.5.Darwin.zip and place it in /opt/local/var/db/dports/distfiles/caret. Caret is free software, but registration is required in order to download. ( User registration statistics are used to justify continued development of Caret. ) Users must set the environment variable CARET5_HOME to /opt/local/caret, and have /opt/local/caret/bin in their PATH.

DTIQuery 1.1

Description: DTI visualization tool from Stanford
WEB: http://www.neuro.mcw.edu/Ports/
Port status: Alpha.

Endian 1.0

Description: Report endianness of a system.
WEB: http://www.neuro.mcw.edu/Ports/
Port status: Stable.

FreeSurfer 3.0.4

Description: FreeSurfer Surface Analysis
WEB: http://surfer.nmr.mgh.harvard.edu
Port status: Stable.

LENS 2.63

Description: Light, Efficient Neural Network Simulator
WEB: http://tedlab.mit.edu/~dr/Lens/
Port status: Alpha.
Note: Moved from science to math. Be sure to remove the old port from /opt/local/Macports/science.

Upgrading

To upgrade existing ports, simply uninstall them, run update_mri_ports, and install the new version with sudo nice port install <portname> or sudo nice port install <portname-latest>.

Other Ports

You may notice that there are other ports installed by the update_mri_ports script script. Feel free to try them out, but be aware that these ports are pre-alpha, and unsupported. As they evolve, they will eventually make their way into this list.
